Strong crosswinds are common, especially from the north or southeast, making approaches challenging at times; the approach to runway 23 is over water toward a cliff threshold with an immediate right turn required after missed approach due to terrain. FOD may be present on the ramp. Aircraft should be secured against Saharan dust during south winds.

Facilities include a modern terminal and basic ground services; tie-downs are available with anchor points in concrete. Sitia town is accessible by taxi (about €10), but the airport is relatively remote and car hire is recommended for exploring the region. Sitia serves as an official airport of entry for Schengen arrivals and departures.
